Hostmonster does not place pop-up ads on customer websites. Chances are, either someone defaced your site, or your browser has been hijacked.

If you are using Webstats4u (formerly Nedstats) for counting your site visits, that's the problem. Webstats4u puts a big and annoying popup. I have seen it in a lot of other sites and the owners of those sites complaining to the hosting company when in fact it was nedstat, so I'm saying this just in case.

Always use the latest versions of any script you use. If you have an old version with known vulnerabilities is like leaving the door of your house wide open!!

In any case, sometimes you are not safe even with the latest version, specially if someone discovered a vulnerability and didn't report it to the developers, using it to hack sites instead!

If you were using the latest version of whatever CMS you are using, try to discover how they hacked it and report it to the developers.

It would be beneficial for the community if you let us know what CMS you were using, maybe with any upgrades or extensions you had installed as well.

A problem with a lot of CMS systems is that the core code is secure, but the addons that third party developers make are not secure and open holes for hackers in an otherwise secure system.

CMS's are a great option for many people, but you have to do your homework and research, research research.

Also, as McCoy said, you have to stay on top of new releases and security updates for the core of the CMS and all addons you might install.

Go to http://housecall.trendmicro.com/ and let the site do a complete scan of your system. It's free, it's operated by Trend Micro, an anti-virus company and it will find almost any spyware that's on your machine. It will take about 2-3 hours to perform a complete scan. I also recommend using Internet Explorer. Firefox has issues with the site when I run it.
